It's tough because a lot of his stuff was GREAT. For me it's probably a tie between Blitz(an absolute tragic epic) and Rogue War(an absolute action packed crazy epic) Both of those were just awesome. I also really enjoyed Crossfire and Ignition.

Hands down its Blitz. One of my favorite stories of all time. All the build up, the loss, it was truly amazing to read.

Run Riot. Kolins really outdid himself on these issues. Grodd just smashing s*** up. AWESOME

Scott is easily one of my favorite artists.

Oddly enough, the story that stands out most for me is Ignition, possibly because it's so different from the rest of his run.

Blitz, id put it down as one of the greatest things i have ever read.
As much as i love Howard Porter, EVS, etc, i still think Scott Kollins is the best flash artist of all time, he had a really kinetic energy, that suited the flash.

The only part of Johns' run I've read was near the beginning with Cicada. Afterwards, the budget got constrained and I had to forego the title for awhile. So in essence, I missed all of his run.
Judging by all of your answers, it seems the first Johns TPB I should get is Blitz.

Yeah Blitz is pretty great and if you're looking into eventually owning all of Geoff's run then the order is Flash: Wonderland Flash: Blood WIll Run Flash: Rogues Flash: Crossfire Flash: Blitz Flash: Ignition Flash: Secret of Barry Allen Flash: Rogue War For me the top three are probably Rogue War, Blitz, and Crossfire.

Yeah, I do plan on getting all of those trades, albeit it might take a bit of time.
The Iron Heights section of the Flash Museum as shown in Rebirth got me thinking. Is Blood Will Run the only TPB to feature Iron Heights? I seem to remember mention of a riot or something at the prison during this time.

I seem to remember mention of a riot or something at the prison during this time. Scenes in the prison pop up all throughout Johns' run, although sometimes they're fairly brief. There were a lot of scenes set at Iron Heights in Flash #192-193, when Grodd is busted out of his cell and runs wild, but I don't know if those issues have been collected in a TPB.

They're included in the Blitz trade, which I hear is really hard to find these days.

Amazon is usually pretty good for finding TPBs for a somewhat cheap(er) price but their listings for Blitz justifies your statement. Amazon itself doesn't have any copies at the moment. From their sellers, the cheapest copy starts at $49....and that's used. The last time I checked, my LCS had a copy. Better grab it while I can.

Favorite story is probably the Captain Cold profile issue (#182 I think?).
Second favorite would be Blitz.
